You can safely delete the entire WazzapMigrator folder after the migration is completed. Media will already be copied over to the WhatsApp folder, so there's no need to keep it there anymore. Just make sure not to delete anything in the WhatsApp folder!
You can also use the embedded feature to clean up after migration:
